You would not need to disconnect the charge controller or solar panel when charging the batteries with a generator or other power source. You should leave the charger and solar panel connected all the time.

Question

Do I need a larger solar panel?

I have a 20watt panel and a 8.5amp controller charging a deep cycle marine battery. For about 2 months worked fine. Now it doesn't charge past 11.5 volts. The output from the controller reads about 19 volts.

A larger or more solar panels would improve the charging rate. A 20 watt panel is only producing 1.6 amps. Maxing out the charge controller with 127.5 watts of solar panels would provide 10.6 amps and would charge the battery at a quicker rate.
