Yes, as long as they are hooked up in series and they are about the same age and used about the same. In other words a 10 year old barely working battery can't be in series with a new battery.

That is exactly what we routinely do. We connect batteries on small tractors, big tractors, and miscellaneous equipment in the same shed with small jumpers that we have made just for that purpose. One maintainer can handle multiple batteries all through the off-season. Those little units are designed to do just that.

The GREEN LED indicator starts blinking automatically after the BatteryMINDer Plus has charged the battery to full voltage and goes into the maintenance mode. If there is a lot of sulphate in your battery, If it cannot accept a full charge the GREEN LED indicator will not start blinking within 72 hours. Press the Maintenance button to manually start the maintenance mode which will also continue the Desulphation Process.

The Green lights will not stop ever blinking as long as the unit is plugged into the wall outlet (110) and to a battery or batteries. The blinking green light indicates that the Charger is maintaning the batteries. Keeping the batteries desulphated. For once, the blinking light is good.
I have Two (2) of these units and they are absolutely wonderful. I would and do rate these units a 10 out of 10. Good Luck.

I've got a travel trailer, too. It has a 110V AC connection for "shore power." When it is connected to the house current, it charges the battery, so I don't need a separate charger.
If you have a trailer that does not connect to house current or does not have a charger of it's own, than simply make sure everything is turned off and connect the BatteryMINDer to the battery with the terminal clamps as normal.

When you connect multiple batteries in parallel, connect the + of the first battery to the + of the second battery.
Then connect the - of the first battery to the - of the second battery. The + of the first battery and the - of the first battery connect to the BatteryMINDer Plus if possible; otherwise, connect to the accessible battery. Connect each battery to one another using 18 gauge (lamp
cord type) insulated wire. Strip at the points where you wish it to be in electrical contact with the posts of each battery, then use ring or clip connectors.

You must hook the two 12V batteries up in parallel.

That means the positive lead from the BatteryMINDer must split and go to both positive terminals. Same thing for the negative poles too. At no time should the positive terminal of one battery be connected to the negative terminal of the other battery (this is a series connection and should only be used to charge 6V batteries).

You will need to unhook the batteries from the terminal and then hook the BatteryMINDer up to the batteries in parallel.

Or you can purchase the BatteryMINDer 24041. It does 24V.

I would recommend you get the 12117 and just remove the batteries from the boat to maintain them. This way you can use the 12117 to maintain the batteries in your other vehicles and equipment. If you get the 24041, you can only use it with 24V systems (which means you must always change up two 12V batteries in series) and cannot charge a single 12V battery by itself.
